Brentford were the side on top to begin the game, controlling the possession well and probing the Millwall goal.
For all the possession, no chances were created and midway through the first period Elidon O'Boyle was found by Jaydon Thomas-Smith and the former slotted expertly into the bottom corner of the net.
Connor Wolfheimer was called into action as his pressure on Abdulahi Abdulazeez ensured the forward skied over when it looked easier to score.
Nedved Owusu had the young Bees' first clear sight of goal but the attacker's strike was saved well by Caspar Lindner.
Jon-Paul Pittman's side should have levelled the scores though, as Enrique Roca found space in the box and showed great technique to get a shot away but his effort cannoned off the crossbar.
The biggest opportunity followed this early in the second period, as Roca slipped in Naeem Giscombe but Lindner stood tall to make a save with his feet.
In quick succession, Millwall scored two more goals through Abdulazeez and William Wright which settled the contest.
There was enough time for Staitham Bowen to score with a commanding header from a corner.
The game would end 3-1 in favour of the young Lions.
